Temporary Project Assistant at the SNP&SEQ Technology Platform

The Department of Medical Sciences (IMV) is a large clinical institution with approximately 250 employees and over 900 affiliated individuals through Uppsala University Hospital.

The department has a broad research profile with strong research groups in various fields. Research takes place in close connection with the clinical operations at Uppsala University Hospital and includes both basic studies on disease causes and the development and evaluation of improved diagnostics and new treatment methods. The SNP&SEQ technology platform at IMV is part of the National Infrastructure for Genomics (NGI) at SciLifeLab in Uppsala. We offer large-scale services in sequencing (NGS), SNP genotyping, and proteomics to clients in Swedish academia, industry, and international clients. The operation consists of a multidisciplinary group of researchers, project coordinators, research engineers, bioinformaticians, system developers, and system administrators. Annually, we analyze more than 60,000 samples and generate over 450 Terabases of data for our clients. Data management primarily occurs on a dedicated cluster specified for handling sensitive data. Job Responsibilities

  • Process sequencing data from large-scale sequencing instruments to fastq.
  • Quality control and primary bioinformatics analysis of sequencing data in service projects.
  • Delivery of data to clients.
  • Manage data on local servers and our dedicated cluster Miarka at UPPMAX.
  • Document the bioinformatics processes.

Depending on the applicant's skills and experience, the job responsibilities may also include development, improvement, and validation work in existing systems for data processing and analysis.

Qualifications

  • University degree (Master) in bioinformatics.
  • Experience working in a Linux/Unix environment.
  • Experience in data processing (quality control, demultiplexing, backup, delivery to clients) of raw sequencing data from Illumina sequencing instruments.
  • Analysis of data from large-scale sequencing (e.g., whole genome, exon, or RNA-seq) with Illumina sequencing instruments.
  • Experience using computing clusters for large-scale calculations or data analysis.
  • Experience using Nextflow.

  • Knowledge of methods and applications in molecular biology and genetics (e.g., PCR, DNA/RNA sequencing, SNP genotyping, etc.).
  • Experience processing sequencing data in an accredited environment (ISO17025 or similar).
  • Experience writing governing documentation (SOPs).
  • Experience handling sensitive genetic data.
  • Able to quickly learn new skills.
  • Very good knowledge of English in speech and writing.
  • Good knowledge of Swedish in speech and writing.

Desirable/meritorious

  • Basic knowledge of Python programming.
  • Experience with shell scripting in a Linux environment.
  • Experience in data analysis using R packages.
  • Experience with version control using GitHub.

About the Employment

The position is a temporary contract for 12 months. The extent is full-time. Start date is March 1 or by agreement. Location: Uppsala
