The clinical genetics, pathology, and molecular diagnostics area has over 400 employees distributed across four locations in Skåne and consists of the sections Clinical Genetics, Clinical Pathology, and Molecular Diagnostics. The Molecular Diagnostics section was established in 2021 and we currently have over 110 employees. We work to strengthen and develop the operations within the rapidly expanding field of molecular diagnostics and precision medicine. Our mission is to conduct highly specialized and modern laboratory diagnostics across various methodological areas based on the growing needs of healthcare. We carry out our work in close collaboration with other laboratory medicine specialties within Region Skåne and the hospital administrations, as well as in close cooperation with Lund University and within the framework of national initiatives such as Genomic Medicine Sweden.

Within the Molecular Diagnostics section, laboratory analyses are performed in everything from classical cytogenetics, massive parallel sequencing (MPS/NGS), and targeted dPCR/PCR/FISH-based genetic analyses. The work is primarily focused on routine diagnostics, but is also very development-intensive where new analyses and methods are continuously implemented into clinical routine. In 2025, more than 38,000 clinical analyses were performed within the section, including over 13,000 NGS analyses focusing on cancer, hereditary issues, and infectious diseases. At the section's NGS facility, the Center for Molecular Diagnostics (CMD), about 37 employees work with expertise in NGS and bioinformatics.

The bioinformatics and software team consists of twelve individuals with various specialist competencies. The team collectively manages the development and operation of everything from bioinformatics pipelines and infrastructure to IT systems, lab integration/automation, and software for interpreting analysis results. The work takes place in Linux-based environments, including a dedicated cluster with 1272 CPU cores for high-performance computation that has been specially built for the operations. NGS data is generated at CMD in one of Sweden's larger machine parks for short-read sequencing, including two Illumina NovaSeq 6000 and one NovaSeq X Plus. For long-read sequencing, there is a PacBio Revio and Oxford Nanopore.

We are now looking for a driven and solution-oriented employee to join our bioinformatics team.

JOB RESPONSIBILITIES

Your main responsibilities will include:

  • working on the development of new bioinformatics workflows, including whole genome and transcriptome analysis from viruses to humans
  • being responsible for the operation and continuous improvements of established bioinformatics workflows
  • working on the development, operation, and improvement of software for visualization and evaluation of bioinformatics results
  • supporting geneticists/molecular biologists in interpreting genetic data or in technical questions regarding sequencing or bioinformatics
  • working in national spearhead collaborations within genomics and bioinformatics.

Our work is always at the forefront, and thus almost all development of new analyses occurs on-site, from the ground up. New analyses are continuously set up, and as a bioinformatician, you will participate in everything from planning to implementation and validation, and finally maintenance of robust pipelines. Within the group and in national networks, there is a diversity of expertise in bioinformatics, programming, and system administration. We share much of our work publicly via GitHub (https://github.com/SMD-Bioinformatics-Lund/ (https://github.com/SMD-Bioinformatics-Lund/)) and we use open-source software to the greatest extent possible.

QUALIFICATIONS

We welcome you with a bachelor's or master's degree in a relevant field, with bioinformatics and genomics as a foundation, or at least four years of relevant work experience in bioinformatics from industry, healthcare, or academia. You have good knowledge of Swedish and/or English in both spoken and written form.

For the role, it is also required that you have experience with:

  • working with sequencing data (DNA and/or RNA-based)
  • working in the version control system git
  • working in a terminal-based Linux environment
  • at least one scripting language, such as Python, Perl, or R.

Additionally, it is advantageous if you have a doctoral degree in bioinformatics, genomics, or equivalent. Experience with the following is also meritorious:

  • working with containers (e.g., Apptainer and Docker) and workflow managers (e.g., Nextflow and nfcore, or Snakemake)
  • working in an organization with documentation requirements, such as from an accredited laboratory
  • working in a shared codebase
  • databases (MongoDB or SQL)
  • python flask or similar
  • javascript frameworks of any kind.

To succeed in the role, you need to have good collaboration and communication skills and be able to prioritize your work. Furthermore, you have good problem-solving skills, are meticulous, and have the ability to work independently even when existing routines are lacking. Great emphasis will be placed on personal suitability.
