Technology-driven Bioinformatician for SNP&SEQ Technology Platform

The Department of Medical Sciences (IMV) is a large clinical institution with approximately 250 employees and over 900 individuals affiliated through the Academic Hospital. The department has a broad research profile with strong research groups in various areas. Research takes place in close proximity to clinical operations at the Academic Hospital and includes both fundamental studies on disease causes and the development and evaluation of improved diagnostics and new treatment methods. The SNP&SEQ technology platform at IMV is part of the National Infrastructure for Genomics (NGI) at SciLifeLab in Uppsala. We offer large-scale services in sequencing (NGS), SNP genotyping, and proteomics to Swedish academia, industry, and international clients. Our multidisciplinary group consists of researchers, project coordinators, research engineers, bioinformaticians, system developers, and system administrators. Annually, we analyze more than 60,000 samples and generate over 400 terabases of data. SNP&SEQ always strives to deliver data of the highest quality, and we are accredited by SWEDAC according to the European quality standard ISO/IEC 17025.
We are now looking for a technology-driven bioinformatician for our Data Operations group.
The group works with bioinformatics analyses and the maintenance, development, and deployment of our systems to ensure smooth, efficient, and secure data management in the operations.
Responsibilities
Your main responsibilities will include:
- Designing, developing, and maintaining open-source systems for processing and analyzing large-scale genomic data.
- Managing data on our dedicated secure cluster Miarka at UPPMAX and on local servers.
- Automating data management and integrating systems for traceability in laboratory workflows, document management, and visualization of key performance indicators (KPIs).
- Developing and maintaining internal systems, such as LIMS (Laboratory Information Management System) and existing DevOps solutions (e.g., Ansible, GitLab).
- Establishing, maintaining, and validating system documentation.
- Collaborating closely with Uppsala University IT, UPPMAX, and other SciLifeLab operations (e.g., NBIS).
Other tasks may be added depending on needs and competencies.
The systems and tools you will work with include Arteria (https://github.com/arteria-project (https://github.com/arteria-project)), CheckQC (https://github.com/Molmed/checkQC (https://github.com/Molmed/checkQC)), nf-core pipelines (https://nf-co.re/ (https://nf-co.re/)), and Nextflow.
Qualifications
- University or college degree in bioinformatics, computer science, IT, or a related field.
- At least three years of documented work experience in bioinformatics-related system development.
- Excellent skills in Python or similar programming languages.
- Experience in developing data management pipelines such as Nextflow or similar systems.
- Familiarity with methods and applications in molecular biology and genetics.
- Experience using Git for version control.
- Experience working in a Unix/Linux environment.
- Very good knowledge of English in both spoken and written form.
We are looking for someone who is meticulous, has the ability to quickly learn new skills, and can work both independently and in a team.
In addition to the qualifications listed above, we would like to see previous experience in one or more of the following areas
Particularly meritorious
- Experience using computer clusters and distributed systems.
- Experience with virtual environments, e.g., Docker or Apptainer.
- Experience with software deployment methods (e.g., Ansible) and continuous integration.
- Experience with modern software development practices such as code review, testing, and CI/CD.
Other merits
- PhD in genomics, genetics, or a related field, including bioinformatics work.
- Experience in establishing and maintaining system documentation, validation materials, etc.
- Understanding of information security.
- Experience working with Agile methods/scrum.
- Experience in LIMS development.
- Experience in data management against public databases for FAIR data management such as ENA or ArrayExpress.
- Experience working under quality assurance according to ISO 17025 or ISO 27001.
- Good knowledge of Swedish in both spoken and written form.
About the employment
The position is permanent, with a 6-month probationary period possibly applicable. The extent is full-time. Start date June 1, 2026, or by agreement. Place of employment: Uppsala.
